The JB4 is a piggy back system - this functions as a means to alter expected values communicated to the car's ECU to boost performance. Maps on the JB4 are predefined altered maps (with the exception of map5 - which is auto learn and map6 - user defined tune)
JB is dynamic in the sense that altering a boost value has implications on fueling and timing (as an example) and for that reason most guys ask a tuner for help dialling in settings.
It can be used with the file already on the car - and will seek to alter the imputs as requested by the existing file on the car. You will not be able to load your current map as map6 unless the parameters set are very similarly defined and linked to the JB4 interface.
I think that any map (e.g. your existing tune) may function as a back end flash - plenty guys running VWs and BMWs alike are running JBs as a stacked option over existing flash tunes.
