So it appears like I will only get compensated for the value of aftermarket non genuine parts.
If I want a genuine bmw door on my m6 then I must foot the difference.
Is this the norm for SA insurers? Little shocked they can do that.

It really depends on the insurer and the policy wording in terms of using used parts. Critical that you use a broker, that you ensure you are adequately insured for the correct value (and have the valuations if required) as well as having the extras/mods all listed.
I am genuinely shocked that on an M6 you can even get aftermarket doors. They can definitely opt to utilise used parts, but pirate panels? I'd have thought that is reserved for the cheapest of cheap cars and insurers.
